Another suggestion is to check your fuel and ignition maps. With a different standalone engine management system I have seen what can be perceived as "rough" running if there are spikes/outliers/non-smooth regions in the maps. Though, not sure if this applies to your system...? Just a thou...

Do you have a wideband o2 sensor and portable meter like the innovate motorsports setup: http://www.innovatemotorsports.com/products/lm2.php for measuring air-fuel ratio? I would double check cam timing to make sure you didn't jump the timing belt. You are so close, don't give up, keep at it!

No the fuel pump relay is the L-Jet double-relay at the firewall in the vicinity of the coolant bottle. It is behind the "cover" hanging off the cowl. The AFM provides input to the double relay (so does ignition switch).

beyond that ill build an engine for which i already have a steel flywheel made, which will be attached to a driveshaft i acquired with a cv at the front and universal joints attaching to the gearbox and at the centre. I suppose you are talking about turn 8 at Willow Springs. The original poster didn't specify, but I assume this is:
1. for a street car
2. needs to pass CA smog (at least the sniffer)
3. needs to run on lousy quality CA "premium" fuel
